Subwoofer Problem

OK, Iâ€™m new to this HT thing, and will never be â€œintoâ€ it as much as most here are, so please try not to laugh.
Hereâ€™s my problem, I just purchased a subwoofer and installed it in my HT system. When I listen to music it sounds fine, BUT, it wonâ€™t play when watching a movie (VCR) in Pro Logic mode. I checked the manual and it sayâ€™s â€œYou cannot connect the CENTER output jack for use with Dolby Pro Logic function to the woofer. Bass sound is not output with some Dolby Pro Logic modes.â€ What the he## does that mean. Is this normal. Wanted to get the sub before a DVD but am I wrong to assume that the sub will only work in Dolby Digital when viewing movies.
BTW
I have the sub hooked up to the receiver via a subwoofer jack and not a speaker terminal. Thanks
