In short, the answers are:

"The cause of the sync problem is a complex interaction of as many as four factors:

Improper sync in audio/video encoding or DVD-Video formatting.
Poor sync during film production or editing (especially post-dubbing or looping).
Loose sync tolerances in the player.
Delay in the external decoder/receiver."

It would appear that the sync problems you saw with MIB II could be any of the first two. It also suggests that the first two will be present in order to achieve the second two. If you are sending the audio signal to your receiver, it could be slowly getting out of sync. Their suggestion was to *sigh* pause and restart the movie.
