The Logic is

Some components will emit a noise when they are turned on or off that an amplifier will amplify into a thump (or a sharp cracking noise). Ideally, you don't want the amplifier on when you are either turning on or turning off components that are before it in the signal chain. Therefore, for best results, you should turn on the amplifier last and turn off the amplifier first.
