It's very clear the destination is Earth. The planet Earth is clearly highlighted in the holographic nav system, and to further emphasize this was their destination, it is the last remaining thing we see from the holographic display. I don't know how much more obvious the film could have made it for you that the destination was Earth.

Likewise, the reason for the return to Earth was made very clear. The engineer's ship was loaded with the canisters of black goo. The only reason for the engineers to return to earth with this stuff was to wipe out mankind. No one jumped to this conclusion; it was the only possible conclusion and fit the narrative. You've certainly not given any alternative.
